Problem with relative path in visual studio

Hi 
We are developing SCM using BT2004 from past 2 years and contains around 
300+ integrations. and most of them are in production.

Recently we are facing some issue when we are opening maps for change from

VSS in the visual studio. 
when we are mentioning the strongname as relative path the compiled code
is 
taking a different public key. but if we mentioned the absolute path we
are 
not having any issue. 
*We are sure that no changes are made to the development system. 
*we are actually not changing the relative path in the project file also 
when we checked out of VSS.
*We are using VS 2003.
